Quantum particles have no temperature. However, a plasma made of elementary particles can have temperature. Similarly, a single water molecule cannot produce a wave. However, in an ocean of water molecules there can be waves. Temperature is a unit that describes the behavior of multiple objects; normally objects with the same relative size. Air molecules, water molecules, steel molecules… all of these groups of molecules may possess the quality of “temperature.”
Within a molecule, the atoms can be made to vibrate, and bust the molecule apart, but the molecule does not become massless, it just disperses its mass as individual atoms and ceases to be a molecule. The same can be true within an atom; an atom can be made to vibrate until it busts apart, and the atom will cease to be, but the mass is still present as subatomic particles.
